Thought I'd fit an on-board socket to plug the charger into - as the battery in the boot has a cover over it.

I can see the sense in that when the battery is in the boot. Had to do something like it (not as neat!) on a BMW328 convertible where the battery was hidden away. Not so much of an issue on mine with the exposed battery.

Those audio connectors short the connection of the feed (your charger) when the plug is part way in - don't plug it in or out with the charger on and you'll be OK.
