Sky Hd to AV amp-no sub sound???

I'll start a thread very soon on my install but before I do I want to make sure I've got all the bugs ironed out.....
My most annoying problem is this semi got simple problem.
Sony 42 TV
Yamaha Projector
Panasonic Blu-Ray
Yamaha rx-a2030 AV amp
Wired up in the following method
Panasonic Blu-Ray (hdmi) > yamaha amp
Sky HD (hdmi) > yamaha amp
Yamaha amp (hdmi) > sony TV via sound bar
Yamaha amp (hdmi) > yamaha projector
Everything is fine when I play Sky through the TV, it plays through the sound bar with bass going to the connected sound bar sub.
Everything is fine when playing Blu-Rays through the Blu-Ray player with bass going through to the separate sub powered by the AV amp.
The problem comes when I watch Sky with sound going through the AV amp, everything works fine but I get no sound through the Sub, even though the sub switches on (via trigger) as normal and everything else works as normal.
Anyone have any ideas?

Swap inputs to amp around so sky is in blu ray socket and vice versa. Any difference?
May sound stupid but have you turned the volume up? Sky boxes are often "quieter" than other sources,try playing with the levels. The sub may be working but just at a very low level
Mine is hardly noticeable for ordinary TV but comes alive when pushed
