Basically the exhaust down pipe is the standard Escort unit (either cast manifold or branch)possibly modified.
The down pipe for the cast manifold is longer as it has to meet up with the cast manifold whereas the branch manifold has two (as far as I am aware there are only two types) different down pipes.
One connects the branch to the main exhaust via a flanged joint and with the other the branch is also the down pipe and the main exhaust clamps over the end.
The only thing you need to watch with most exhausts (the one on your Geep may be like this) is that they can hang low due to the fact they were designed for the car not the Geep.
Some exhaust places may be able to modify a pipe to suit.

No worries on the MOT and the roof, leave it on. Its only the SVA which as long as yours is already correctly registered is not something you need to worry about as you dont need to have it done.
We have taken ours over the years with the soft top on some times and off others (depending what the weather was doing) and have had no problems.
Even took the sammie with its Targas off and no worries.
Mirrors
You should have one on each side of the vehicle which stay on even if the doors are taken off (windscreen upright being the usual place to mount them).
Reverse lights
Handy to have but I do not recall them being checked in any of the MOT's we have had done.
Hazard lights are another thing. If fitted they must work (now both with the engine running and engine switched off). Later models must have hazard lights, whereas some of the earlier ones [1970's type] (depending on the examiner) may squeek through without them.
