There is a setting in the options under the read tab which sets the read message in plain text toggle on/off, has that been set on?
This will probably only fix it for new mail. That's what happened for me. If you can be bothered you could forward these mail items to yourself, that should fix it for them too.

No, if it was on then that may explain the loss of working hyperlinks - can't think of anything else ATM sorry
