I am not totally clear from your description, but I take it that the water cooled manifolds are acting as a heat exchanger for the engine coolant or is there another heat exchanger somewhere?
If my presumption is correct then instead of fitting more watercooled manifolds, you could fit cheaper non cooled manifolds and separate heat exchanger units. Not sure if that is any cheaper though.

Apart from digging out most of the rubbish and cleaning the ports there is not much else you can do. It has river water passing through so will always corrode.
If you really wanted to go to town on it you could have it grit blasted back to bare metal then 'Hot Zinc Sprayed'. Get them to give the inside a very heavy coat of zinc. You could have this repeated periodically in the same way you replace anodes.

Run some rydelyme through the system. It’s good stuff, we use it quite often at work when a customer doesn’t want the expense of the coolers/heat exchangers being stripped down or needs the boat back in a hurry.
