You can bill as much or as little as you like - as long as it is agreement with the terms of your contract with the customer.

What does your contract say?

Don't confuse the OP.

He is asking about how much his company can charge its customers. This is nothing to do with HMRC limits but entirely down to what his company has agreed in the contract with the customer. The answer seems to be 40p per mile although it is not clear whether the OP has agreed this particular condition of the contract. If the OP feels it is not good enough, he can always have the contract renegotiated.
