Guys i have leaks into my bonnet. civic vti 99. under the brakes lights and inwards there is a hole on both sides. one seems to have a cap(though i couldn't open it) and doesn't leak and the other has no cap and is leaking water. why are these holes there, what part do I need, is there an alternative good fix? I have attached pictures pointing where the holes are and the holes themselves. thanks.

You can buy rubber grommets in any size, search Ebay, or slap some duct tape over them. It ain't rocket surgery.

You have brake lights on the front of your car?

If you actually mean the bootlid/tailgate then as Mignon says.
You might also want to remove the light clusters & check there hasn't been a build up of crud & green gunge on any seals as this will let water into the boot area. Clean & refit.
