If I use a credit card for a deposit on a new vehicle at circa 3% and pay the balence before delivery via CHAPS am I covered for the whole amount if there's any attempt to defraud me?

20k+vat. 1k deposit. will be a van too if personal card/business use has any bearing.

Can't see a problem with what you're doing. Pay as little as you can (£1 ??) on the credit card if there is a 3% charge.

IANAL but I'm sure the protection only kicks in if it's over £100 put on the card.

The overall sale price must be between £100 and £30k, but you can put as little as a quid on the credit card.
However, remember this is part of the Consumer Credit Act 1974. If you're a business buying a van then the protection is a little unclear as it seems to be if you as a business are classed as an individual e.g. a sole trader and not a limited company.
