As per subject title.. What is the best wheelset for time trialing for £1000 max? Rim brakes and preferably clincher.

I would say try here, get a custom set made to your requirements. He does all different depths depending on how extreme you want to go. They even have full rear disc wheels.
You can choose whatever hub you want as well.

I am currently considering one of the 50mm disc brake wheelsets from here on DT240 hubs as I can't find anything as light with decent hubs for near that price off the shelf.

Second hand HED Disc and 90mm front. Will be about as fast as you can get. Check time trialling forum sale section.

Disc is fine in any conditions, 90mm fine for most but the very windiest, then either don't race or use shallow.
