BMW 435i Convertible 2016 flooded trunk

I have a 2016 BMW 435i convertible after a hard rain I heard swooshing sounds coming from the rear of the car.
My power top refused to operate. Took it to the dealer as the car was under extended warranty and also the manufactured warrant.
The service department informed me that the drain holes were clogged and the motor for the top is under water as well as the Amp. the cost to repair this is $10,400 dollars.
The service departments "fix" is to drill larger drain holes so as not to happen again.
I was also informed this is not covered under warranty which makes no sense as they are altering the drain holes so that the water can flow without clogging.
Anyone else have this problem? and did your dealership cover it under warranty or goodwill?
