Any idea what the 3 extra wires are?

Those wires connect to the common, normally open and normally closed contacts built into the actuator

I have just recently changed my boot solenoid. It has remote opening on the key but only has the 2 wires.

These solenoids come as either 2 or 5 wire. If you look at the diagram, you'll see that the drivers side solenoid is wired for 5 and all the rest are 2-wire. You can use just the blue and green wires of the 5-wire unit for a 2-wire install, including the boot.

The door openers use 2 wire as well as the boot but both the door lock solenoids are 5 wire
The white wire is not connected. The Green and Blue wires do the lock/unlock. The Brown and Black wires are used to illuminate the LED in the door knob when the doors are locked (but only when the ignition is on).
