Any suggestions for waterproofing a tonneau cover? The back section is great, water beads off it, but I am suffering some ingress (ok, puddles) in the actual car.

I'm assuming that it isn't made out of vinyl like they usually are, then?

Try either a proprietary hood proofing product from someone like Renovo, or if you are a cheapskate, maybe try one of the silicone waterproofing sprays you can buy from camping shops.

edited to add...just occurred to me from your description(especially if it is a vinyl tonneau), there is a good chance that it is leaking through the zip if it is a split tonneau. Good ones should have a flap that covers the zip, ideally one that velcros down over the zip to protect it. If yours doesn't you might try waxing the zip with candlewax to help it to seal and repel the water, but not much else you can do.

Well, after a winter of fuggering about with a car cover (which is now proving not to be waterproof either) I went to Robert Dyas and invested in a can of Heavy Duty Scotch Guard, and that seems to have done the trick, the water now beads off as expected.
