I recently had a fast road alignment performed on my FWD hot hatch by a specialist company using a string and line kit.
They set the front and rear to toe in by 1mm each side. I wanted to ask if any knowledgeable people would know what the 1 mm equates to on a Hunter Wheel Alignment machine which is where I would take it if it ever gets knocked out by a pothole etc. as it cheaper than getting a full geo alignment each time.

The website below shows that 1mm of 'toe in' is equivalent to 8 minutes for a 17" rim.

My question is would I simply ask the Hunter operator to set 8 minutes of 'toe in' each side or does the 8 minutes need converting again into a reading relevant to the Hunter machine?

If the Hunter machine wants an angle then you need to convert the distance into an angle. For these very small angles you can use the 'one in sixty' approximation: One degree of toe-in gives 1mm of track difference for each 60mm of wheel diameter.
