I recently purchased a renovated mini van. This has a 998cc engine with these mods:
12G295 head, ported and polished with larger valves and double springs, Kent 266 cam, duplex timing gear and skimmed flywheel. It has a single 1.5" SU, K&N filter plus 3 branch exhaust manifold and RC40 exhaust. Are these reasonable mods for a 998, and what sort of bhp could I expect? (Also it has 10" Performance alloys and looks the dogs b's. I also have the original 848 engine which is in immaculate condition)

Assuming the c.r. is c.10.4:1 or greater and the engine has been properly built you could expect about 70+ bhp at the flywheel.
Sounds a very nice engine spec.

sounds rubbish! ill give you £50 and no more

seriously an engine like that if in good health will be a real hoot! the 998 loves nothing more to rev and the induction noise from the K&N unfortunately means the economy goes down due to your foot being stuck to the floor

What is the best carb for this set up? At the moment I have an HS4 SU. Would I be better off with an HIF38 or twin HS2 or even an HIF44?

The HS4 should be fine. With a 998 you don't really need twins or even a bigger carb as the limitations on flow volume will be determined more by inlet valve size and entry throat profile in addition to manifold dimensions.
Of more importance is the distributor advance curve with a 998 - well, with any Mini really. The Aldon 'Yellow' is, IMHO, a good choice for the money, but you could get one specially curved by Aldon complete with their 'Igniter 2' solid state system.
It sounds a nice spec for a road-going 998.

Used the van in anger for the first time over the weekend. What a little screamer! I am totally converted to a tuned 998. It puts the wife's Paul Smith mpi to shame (or maybe it just sounds like it does!)

It probably will be a quicker. The MPi will have more torque but you probably have the edge on peak power. The van is also one of the lightest shells, especialy compared to one of the latest minis with loads of sound proofing etc.
