Alternator wiring question

Okay, I put my hands up. I replaced my alternator yesterday and inbetween taking off the old and replacing the new, I forgot which of the smaller two wires goes to which contact.
Consulting the bible I started the car with just the main (thick) wires connected and measure around 14v on one of the other wires (brown/yellow). I assumed this is the correct one to wire to the 12v output side. I have wired the remaining black wire to the other contact (nearest the distributor).
Can anyone confirm that I have this right? The red led goes off once the engine is running and the voltmeter shows 13-14v when running.
THe only reason I ask, is that I have experienced a problem with the fan realy since the change, and now I doubting myself.
