The R6 is having new front brake callipers. I took the bike in for its service 2 weeks back, and was told this was needed.
Now, I was told that it would be covered under warranty, but does that include the labour?

Warranty work should be completely free of charge.

Nick, I had the TPS (Throttle Postition Sensor) changed under warranty and didn't pay a bean. All labour for warranty work is covered so you won't be out of pocket.

It should be covered. If it isn't i'd be doing some shouting! If the damaged calipers have caused any consequential damage (like disks) then that IME isn't covered though.

the only charge they may try to levy if they are trying it on, is a % use of brake pads , but resist at all costs .
