Evo 9 FQ-360 Vs. Evo 9 MR

Check the service intervals - some of the FQ-??? versions have stupidly short service intervals. Well worth knowing about as it could end up costing you 50% more in servicing alone. With any performance car I'd advise that you get to know the original specification like the back of your hand, and have in depth discussions with the seller as to what's been tuned/changed and why. You'd hate to shell out for what you thought was an FQ-XXX-500-spec-C-Charlie only to find out that it was a more basic car that has been badged up.

All of the AYC models (6 onwards IIRC) have the 4500 mile service intervals. Only the RS versions, with mechanical diffs, have 9000 mile intervals.

That wont be an issue as i'll be buying new, so is the consensus that the MR is more hardcore?
The Evo 8 MR (known as the Evo 8.5) was a substantially reworked 8, with Bilstein suspension, different cams and lightweight body panels (and many other minor amendments)
The Evo 9 added a Mivec head to the engine. Apart from that, it was largely an 8MR with Bilstiens etc.

The IX MR FQ 360 has over the IX FQ 360:
Piano black dash insert. Speedline Turini wheels. Eibach springs, plus it sits 10mm lower at the front and 5mm lower at the back. Titanium alloy fins in the turbo and a reduction in the compressor wheel inlet diameter (both increasing the response of the turbo). Automatic headlamps. Six speakers. MR stiched in the seats. Thatcham cat 1 alarm which works off the key, not the old cobra key fob so you can now fold the mirrors in from the key. Rear privacy glass. Lancer Evo scuff plates on the door sills. The Super Active Yaw Control now transfers more power across the rear axle. It also has a different front carbon splitter.
The IX FQ 360 (NON MR) can come with 3 yrs or 27000 miles free servicing (six free services)or an extra special discount as a pre-reg. It also has Speedline Corsa wheels as opposed to the Turinis. Most people prefer the Turinis.
There are not many of either spec left, there was only ever 200 MR FQ 360s.
