Just had a call from my mum who says she gone out to her Polo (2002) which hasn't been out for a week and it's got about 4 inches of water in the footwells. Before you ask, yes I did ask her and no the windows weren't open. Has anyone got any ideas why it has done this?

Has it been serviced recently / since the last heavy rain ?
Often the pollen filer isn't fitted correctly and lets water in.

Is there a drain pipe thingy that goes from the bottom of the windscreen area to the wheel arch?

There are on many cars and they can block with leaves or mud.

Does she live in Hull or Carlisle???

Did she accidentally connect herself to the water mains per chance.

Only because this is relevant to my trade and industry, new windscreen recently?

Or does the car have a sunroof?

Blocked drainage pipes as suggested is usually the most common cause.

Our old A6 used to get soggy footwells, this was because there wasa drain that got clogged up with leaves and over-flowed and entered the car through the pollen filter (i think), the drain was right next to it, just below the windscreen, perhaps your Mothers' Polo is suffering the same problem.
