I have a few stone chips that need tidying on the Lotus.I have one about 3mm diameter, which I have been filling with the correct colour touch up.Now when I get it level with the rest of the paint, I will need to 'flat it' to the rest of the paint.I am a bit 'scared' about using wet and dry to do this. But is this the correct way, or is there a better way. What are the steps I need to do.

Just use a fine grade (3-4K) abrasive, and leave it slightly proud of the surface. When you polish it back up, it'll level off, and you should have a barely visible spot as a result.
Most others won't notice it until you point it out, and even then it'll be a close inspection rather than blatantly obvious from a few paces back.
