Ive recently bough a Series 5 Samsung with a Samsung Home Cinema/Theater kit.

I cant seem to get the sound to play through the surround sound from normal television mode. It all works fine when playing music and watching DVDs.

Ive got a HDMI from the Cinema to the TV but the manual is telling me to use a Red/White Audio cable. I thought the HDMI replaces this?

HDMI is unidirectional so you need a separate cable for audio out, either digital (coax, optical) or analogue stereo (red/white RCA jacks).

This caught me out as well. You need a phono interconnect from the telly to your amp/receiver. It doesn't go back through the HDMI (certainly not with Panasonics either).

I guess the expectation is there because SCART is bidirectional.

You have RCA Audio output's which are usually coded white for left and red for right and a Digital Output. For standard audio just get some standard Audio cables with RCA plugs and use a spare input on the Amp/player. The Digital output is Fibre-optic. Again just plug into the digital input on the amp/player.

I have sky plus/42 samsung plasma and a pioneer dcs (cant remember the model number posibly 350 or something. it has a sub, 4 tall boys and a centre speaker) home cinema system.

my dvds and cds run through the pioneer processor and surround sound works great. sky is pluged into my processor via scart and it plays in stereo format, the procesor/dvd player has no optical input.

does the sky plus box have an audio output like RCA plugs, bar the optical output. will my processor play sky in surround sound if i run RCA's from the sky box to the processor? is it only films etc that are broadcast in surround sound off sky?

The most you will get with analogue stereo (which is carried by SCART anyway) is Pro-Logic surround if your amp supports it.
