I have just got my 2006 E60 M5 and noticed it has the AUX in the glove box along with a CD Changer smile

What is my best option for music, do I get one of these cheap cables and leave the iPod in the glove -

or is there anything else I can do?

BMW do a retrofit iPod kit that will let you operate the iPod from the iDrive (shows track listings etc). It works pretty well IME. It's about £150-200 in parts and 2 hours labour to fit.

So £400 fitted - it does not charge the latest generation IPOD's so you will also need to buy a 3rd generation Nano if you have something newer so you can leave it in the car rather than re-charge indoors all the time

Fitting the ipod adapter if there's a factory CD changer is an easy DIY - did it in my early E61.

I've got one of these,

works perfectly and charges all ipods and iphones, plus you can have your videos on screen if your car has a video in. if it hasnt they can help you with that too.
