SPDs, saddles and knee pain??

I have recently gotten back into biking and bought myself new kit including some Shimano M520 pedals.
I've slowly been stepping up my riding. 5m, then 10, 15 and I did around 25 yesterday, a mix of road and off road. The first time I've taken my bike off road ptoperly.
But after around 15 miles on my last leg home (road) I began to get some pain in the outside top of my right knee. This is the first pain I've had.
The only changes I've made between the last ride and now is to move the saddle back an inch or so.
Could the pain be to do with me moving the saddle back and not changing the height?
Or could it be to do with a couple of hairy moment I had coming down some techincal downhills where I had to dismount and may have possibly twisted my knee?
For the decent I did lower my saddle a bit, but it was so short and there wasn't too much pedaling involved so i can't think it could be this.
What's the best way to get the correct cleat position? Like I said they've been fine for my other rides.
