HELP - Problem with BMW Anti Theft System 3.

I believe this system is used on a wide variety of BMW models so hoping someone may be able to help.

Last week the battery went flat on my E34 Touring due to lack of use.

Now I've charged up the battery, but the Immobiliser on the BMW Anti Theft System 3 it has fitted seems to be stopping the car starting.

Anything I do, opening doors, trying to start the car, etc, just causes a BMW alarm to go off very quietly and the hazards flash. The car doesn't attempt to turn over. All the lights, dash, radio work fine.

There is an aftermarket alarm/immobiliser system fitted with remote but this seems to be working fine.

I can get in the car with what I think is the master key in the passenger door - I only have one key, and no BMW remote.

I also don't have the key to turn off the BMW Anti Theft System 3 under the bonnet.

Any one got any ideas - I've done quite a bit off googling, but I'm not getting anywhere.
