Wiring Bosch Alternator into A TVR2500 (tr6 motor)

Having trouble with the Lucas Alternator. Wanted to get more amperage out of the alternator so I bought a Bosch Unit that is recommended for the tr6 motor.
Yesterday I installed the alternator. Instructions were to run the main power wire B+ directly to the battery. Run the white wire from the L post (small top plug in of the group of three in the picture).
Problem is when I did that I was left with two wires that seem to play an important part of the TVR 2500 wiring system. One is a green wire that goes to the fuse box. If I were to guess that wire would be plugged into the small stand alone terminal on the back of the alternator. The other wire in question is yellow and runs from the alternator to a Brown and Blue wire that connects to the # 2 post on the ignition one way and on to the headlight switch the other way. If I were to guess that wire should be plugged into the center terminal (group of three terminatls)on the back of the alternator.
Does this logic make sense?
When I eliminate the yellow wire and run it to constant power it interups the connection to the # 2 post in the ignition. Result...car starts and runs fine, but the engine won't shut of...
