I am currently on quite a few management courses and requires a tree's worth of paper work, which at the moment is spread across my back seat and seat pockets.
So is there any pre-built incar filing system that fits in the boot or will I have to just make my own?

Not found any prebuilt specifically for cars, but there's plenty of portable suspension file boxes around.

At least with those systems, if you want the boot space back, they're easy to remove and store.

They're called shelves, you put them up at home and put your files on them there.

Why would you need to keep files in your car for the long term and, if you did, why would a box or two in the boot not suffice like it has done for many man over many years?

This is easy. Passenger seat goes as far forwards as it can. Archive box in the rear footwell for regularly accessed stuff. Passenger front seat is the desk, passenger front footwell is the in-tray (and coke cans)

Driver's rear footwell is for the laptop case, and then three archive boxes across the rear bench are the main archive. Simple.
