Am I missing something here? As long as you know the reg of the car the engine came from and you have a receipt you should be ok, shouldn't you?
It will mean some extra paperwork for exchange engine suppliers (and anybody selling their engine privately) so prices might go up a little, but there's no indication of any restriction on what you can fit - just that you need some paperwork.
Admittedly, it would be reasonable for the DVLA to give a dispensation to anybody who has an engine they acquired some time ago that has been lying in there garage for years, but there might be a way around that particular problem ...

Most people don't know that, lots of people have engines for classics and such that have been as spares lying round in the garage waiting to be restored etc for years.
