Dremel Throttle Body Butterfly, Intake, Exhaust ETC.

I have always used my trusty Dremel to grind the butterfly valve spindle down and polish the whole intake to allow better airflow.
However I now have a diesel which ofcourse I can't do, but would taking the intake / exhaust manifold off to match them up increase airflow and allow the engine to breath better?
Just curious if it would help, I know it will make very minimal effect if any.

I assume you're talking about port matching and also matching the intake to the TB? It wouldn't make a jot of difference IMO and you could easily make things worse. They're the kind of things to do for a few more cfm of airflow at high RPMs on a built engine, not on a stock engine. Best bang for buck on a diesel (assuming it's a TDi) would be a remap to tweak the fuelling/timing and open the wastegate a bit later for more boost.
