Rust on my '04 MK2 - help a bodywork novice kill this cancer

As the title, Ive got a bit of rust on the bottom of the rear arches of my mk2. I would like to tackle this and prevent it from happening again if possible, but although I am quite mechanically minded I am a total novice when it comes to sorting bodywork.
I wouldnt say the rust needs to be cut out just yet, the bodywork is not flaking away but it is unsightly. i.e bubbling. What steps should I take?? any specific products that do the job?
As an aside I have heard that water can get trapped in the sills and there are ways of cleaning the drain holes. Where are they and what does everyone use to clean the holes? When I bought the car I found s
tloads of damp, dead leaves in the gap near the front arch that appears when you open the doors - these were hoovered out of course hopefully minimising any future issues there!

Honestly, they rust from the inside out. It's likely to be worse behind the panels, mine certainly was.
If you want a really honest opinion take it to Carl at CBS Autos in Nelson. It's a bit of a drive from Liverpool but it will be well worth it. When I had this problem I took the car to 5 local bodyshops (Manchester) who all said different things, mainly wrong. Carl will know exactly what to do and how to stop it happening again.
Carl only deals with MX5's and is a complete enthusiast. He didn't do my sills as I hadn't discovered at that point, but he has done some dent removal and resprayed my front bumper. He's always working on someone's sills every time I've been there.
