Alarm's being a tw*t again.

Evening all. Went out for a little drive today to a nice village. Parked up and locked the car. Went back to the car, pressed unlock an the alarm went MENTAL, wouldn't let me in the car so I had to [you know what]. Having got into the car, I switched the ignition on and clicked the keyfob a few times, still with the alarm going off. Didn't stop the alarm but disabled the immobiliser and was able to start the car! Eventually the alarm stopped and I was able to leave the car unlocked.
Came back to it, driver's door was still locked and so pressed the keyfob, same thing all over again! Nightmare.
Anyway, finally got the car home and thought I'd replicate it on the drive to see if I could do anything. The only thing that seems to eventually stop it is with keys in ignition. The car has had a tracker fitted by the previous owner that I don't use. It's a really shoddy installation, but it's only ever done this before once! I unplugged as much of the tracker as I could and it seemed to stop things, including the ability to lock the car. After a wait of about 5-10mins I clicked the keyfob and suddenly the car bleeped and locked itself! All fine!
Battery seems fine, alternator was replaced about 5-6 months ago.
Keyfob battery?
This kind of issue is annoying, mainly because it fixed itself, and the embarassment of turning up in a car when everyone is already watching you and then the alarm start going off!
Any help, ideas, suggestions of where to go (but not where to shove it) will be greatly appreciated! Thanks!

Is it the autowatch alarm? if it is they are made here in South Africa and can be bought for about 100 pounds for the complete kit incuding the remotes. Check in the footwell [where the fuses etc are]and see if that is the alarm system you have. I will be able to point you in the direction if you want to replace it. I was thinking of doing the same as I had bought my car missing the remotes.
