The ark increases the number of emblems rewarded when you remove the spy thingys from your buildings to 5 instead of 1.

However I don't appear to be gaining them when I visit neighbors towns. Is this a bug?

I think the amount you receive depends on how quickly you tap them, rather than the ark. You should get 60 a day from tapping friends, after which its just FP and cash like normal

Actually you can get up to 300 a day from your tapping your friend's towns as the stone cutter lodge pays out 5 not 1.

By the way, there's a little Easter egg once you get the Stonecutter Table at 31,500 emblems.

Send Homer to sing Stonecutter songs at the table (a new 12-hour task) and while he's doing so, tap on him. The timer screen showing how long is left on the task will appear as usual. While that screen is still present, tap on Homer a further 10 times and you get the super secret bonus of 10 doughnuts.
