Yamaha Fazer stalling when clutch in, any ideas?

Hi all, I wonder if anyone had any thoughts about this:
I recently got an 04 plate yamaha Fazer fz6 600cc, and it was running fine for the first few weeks if running a little rich.
Recently its started stalling when I'm shifting down coming up to junctions and lights etc, and it seems to be that when the clutch is all the way in it'll stall. Generally seems to be worse when cold but happens >50% of the time. A bit unnerving at times!
I took it to a garage, who'd said yamaha had put out a recall on the throttle position sensor of this model, and the symptoms were pretty much what I'd been getting. They replaced it and it ran fine for a ride or two, before the problem came back.
Took it back to the garage who gave it another look over and couldn't find anything obviously wrong, said the the tps was working okay, and suggested a full service.
The only thing I'd noticed is that it tends to idle below the speed listed in the manual, and can drop to ~700 when shifting gear.
I thought I'd ask here before opting for the service ; particularly as it'll cost most of the value of the bike!

What makes you think it was running rich?
The bike is fuel injected so, in theory, the engine management should take care of the fuelling and, if it isn't, then with the shop checking for the TPS it should have shown up a fault code when the bike was plugged in.
It's not difficult or expensive to do a minor service on the bike yourself (oil and filter, air filter and plugs) however, depending on mileage, it might need the valves checked/adjusted which will probably be beyond the scope of most home mechanics.
I would recommend spending £100 on bits, getting your fingers dirty and servicing the bike yourself to see if it cures it first before going back to the workshop for valves.

Was the 04 Fazer FI? The R6 only got FI in 03 and the Fazer tended to inherit (I initially thought it was the 5SL in 2005, but wrongly).
Give it a service, including carb balance and idle speed set properly. I'd also lob a tank of branded super unleaded through it.

I doubt there'd be any adaptions, idle speed is mechanically controlled, it's not fly-by-wire etc etc.
If the idle continues to dip, start looking for air leaks. Vacuum hoses, inlet rubbers, exhaust headers.
Does it try to stall / actually stall when in neutral (and after giving it some blips of the throttle . holding e.g. 400 rm for a few moments then dropping back to idle)? I'm wondering about the possibility of a dragging clutch.

How many miles has it done and when were the valve clearances last done?
My R6 had similar symptoms - would stall when clutch pulled in at junctions when it was cold. It was better when warmed up but over time started doing it when warmed up as well. It also ran a bit rough below 4-5k revs.
Had the valve clearances done and its fine again now.

Yes that sounds like what's been happening, definitely a bit rough in low revs. My R6 had similar symptoms - would stall when clutch pulled in at junctions when it was cold. It was better when warmed up but over time started doing it when warmed up as well. It also ran a bit rough below 4-5k revs.

It's around 25000 miles. Not sure if the last guy did the valve clearances.

My local bike shop charged me £270 to do mine. It is quite a big job as they are bucket+shim so the cams need to come out. Assume your Fazer is the same?

Good shout here, valve clearences inspected followed by throttle body synchronisation might / will help a great deal. A good opportunity to investigate air leaks as well., My R6 had similar symptoms - would stall when clutch pulled in at junctions when it was cold.
