water in battery compartment 3 series E92

I had a problem with my 3 series E92 coupe a week ago. The car would not start one morning and I called BMW assist. The chap that came out to me was able to start the car with his own battery but when he opened up the battery compartment in my boot there was 3 inches of water in the battery housing area.
Car was then towed to dealer. The dealer said the battery and cabling was all corroded etc and has to be replaced. They have not identified where or how this water got in.
I would like to know if there are any cases similar to mine how the water might have got in. The dealer are telling me that it is v unlikely to be covered by my warranty ( extended) as the damage is due to water. Does this sound right? They said they MIGHT be able to do a goodwill request with BMW but this is still up in the air. They have qouted me nearly £1900 to fix this problem.

This will do moboga no good 4 years late, but just in case anyone else gets this, it is happening to my E92 coupe too.
Car barely used for a few months (sciatica) but an airbag failure icon came up. Still running OK. Turns out that one or more connections in the various boxes and gizmos draped round the battery has shorted.
I siphoned out 5 pints of water, slightly rusty.
No sign of ingress point. I haven't removed the battery myself, nor have Coopers, intimidated by the number of connections.
Very concerned about the reports from the US of massive bills for corroded terminals.
So far I have determined it is coming in via rain from above not spray from wheel arch.
I have tried running water down the side of the boot where the back window drains in, but that seems to find its way out elsewhere, not very tidily, so no diagnosis yet as to where it is coming in. Will try fuel filler, which seems to accumulate muck.
Plan A is to drill a couple of holes in the bottom of the battery compartment, but heaven knows what we are going to find when we remove the battery.
If anyone is buying an E92 coupe this is definitely something to check. The battery lives in the right hand side of the boot, underneath the repair kit, and you will need a head torch to look down the side of the compartment. You will look a bit of an idiot, but less than what you will look if it happens to you.

I'm having exactly the same problem.
Mine's a 2012 E92 coupe. I drained out about 2 inches of water by just pushing some plastic plugs through at the base of the battery compartment.
In my case I think the water has got in from the fuel filler, probably when going through car washes. I tested this with a hose on the closed fuel filler door area and hey presto, water started trickloing down into the battery compartment.
Did you find the source of your problem and how did you manage to fix it? Should the water be getting down there and then drained away or should it somehow be routed elsewhere to drain?
