I was going to pick up some Thompsons Water Seal tomorrow as that seems the most advised for water-proofing.

Applying this to the door roof panels seems easy enough, but what about the rear, window section?

Should I seal this, and does anyone have any advice for protecting the window and paintwork?

In a word YES,
Pay particular attention to the stitching around the screen.
I just used an old tea towel to protect the area I was treating, then moving it round as you go.
I got a couple of small smears on the rear screen, these were easily cleaned (wiped off) with a little White Spirit. Don't just give it one coat, if its dry on Sunday or next week give it some more. Mines had about 5 coats now and dry as a bone.
I intend keep the process going now @ one new coat every 2-3 months, this should (I hope) keep the leaks at bay.
