If any brake pipe or hose (I will not refer to them as 'lines' as this trend for americanisms by british people when posting online makes me want to vomitsmile )has a larger internal bore than the others is this likely to affect pedal/lever travel and brake performance?
I have just connected two brake hoses on my bike with a double ended male connector which although only about an inch and a half long it has a larger bore than the other hoses in the system

No, it won't have any effect at all. To move the wheel cylinders a given amount you need to move a certain volume of fluid in the master cylinder; the volume of fluid in between has no bearing on that & in any case once you've taken up the very small clearance in the system brake performance relies on pressure, not movement.
