Apologies for not knowing, but I have a May 2007 Cooper S Convertible and do not know if this is an R53 or R56. What is the difference?

Lots of ways of telling.

R53 has a supercharger, R56 has a turbocharger.
R53 lift the bonnet and the headlights go with the bonnet, R56 the headlights stay static in the engine bay.

I am pretty sure the convertible did not change until much later than 2007 - so therefore your car should be an R53 and NOT R56.

Someone more knowledgeable will be along in a moment though.....

R53. Although I have a slight niggling feeling that the convertible might have a different code again.

Pretty sure its R53 though.

and the second gen is an R57

Its a totally different car so should be easy to tell. if your key turns to start then its a R52 (Hatch cooper s = R53 cooper = R53) if you slide the key in and press a button to start then you have an R57 (Hatch ~ R56)
