If you don't mind a longish ferry then Amorgos is lovely. As it doesn't have an airport it's off the tourist route.
Rhodes is nice, just make sure you're not near the airport and avoid Falaraki.
Zakynthos (Zante) has some fantastic scenery and boat trips, avoid Laganas.

We are looking at going back at the beginning of September. Weather is still good & Kefalonia & Crete are the two places we have been to before. I would say Kefalonia is stunning for scenery & Crete is slightly more lively. We have stayed in the same fishing village called Aghia Efimia four times now & love the place.

Early September is very good in Cephalonia but the weather tends to turn around the end of the month, much more chance of rain and the nights start to go noticeably cooler.My fourpenneth (apart from Cephalonia, which is a wonderful place).
Paxos - gorgeous place, totally relaxing but no sandy beaches (hop on the water taxi for anti-Paxos for a great beach).
Santorini - stunning scenery on the caldera side, jaw droppingly beautiful, avoid the other side, the black beaches look as if they've been chucked out by the local iron foundry.
Parga - on the mainland opposite Corfu/Paxos - stunningly beautiful, quiet, few Brits around, superb beaches, lovely place.
Chrani - down south in the Peloponnese (sp?) about an hours drive south of Kalamata airport (of plane spotter fame), quiet, unspoilt, wonderful beaches.
Crete - but stick to the south coast (away from steholes like Malia), the south coast has a very long season and you can reasonably risk a late September one there, great beaches in the south around Plakias
OK so am back from 10 days in Rhodes and as promised a review

We stayed at the Cosmos Maris hotel in between Pefkos and Lardos
The hotel whilst only a 2* was fantastic we booked it on the strength of Trip Advisor reviews and weren't let down, nearly everyone we met had stayed there before and was returning, apparently it is only a 2* rather than higher as it doesn't have a 24 hour manned reception, they prefer to do everything through the pool bar and we found that worked really well, the guy George who runs it is a legend his whole family work there and all the food is prepared by his mum proper good Greek cooking at a very reasonable price
With regard to Rhodes itself
Lindos - very nice lovely little streets but being a bigger town everything is a tad more expensive
Lardos - small but great fun we had 2 very nice dinners in Roulas and Valentinas
Pefkos - in between the 2 in size again very reasonably priced and a lot of choice, Enigma was the restaurant of choice for us there
St Pauls Bay (Lindos) is pictured above, if you hire a car pay it a short visit but although it is very picturesque we found it a rip off and not great
Prices - we were paying on average €30 for a meal for 2 with starters and drinks and about €2.50 for a beer
I would highly recommend Rhodes and we also spoke to some people who have been there lots they have said due to the issues the prices are better at the moment and the people do seem genuinely greatful to have you there

I'm back to St Stephano in Corfu next week for the third time in a year. Fantastic little village, great food and a sandy beach just up the road.
In september you should be able to get a late bargain from one of the villa companies, I know CV always have a special offer for Sept and October with prices from £299 per person including flight in a private villa.

We went there for a week on a Nielsen activity holiday in 2010. Thoroughly nice area and close to Parga, which someone else mentioned, and is definitely worth a visit along with Paxos. We went Sept/ Oct time and it's very quiet. Also as an alternative to the islands, the Pelion peninsula on the mainland is worth a stay - think pine alps with white sandy beaches.
