You would need to amend your booking to go in the "tall vehicle" carriage which is single-decker and takes anything from 4x4s with roof-boxes to coaches. If you rock up over the height limit and without amending the booking, you may have a long wait for the next train with space, especially if travelling in school holiday time.
We used to have a CRV and actually bought a roof box in Germany (took a roof rack with us in the boot) and then came back in the taller carriage.
Didn't have to pay anything extra for the return journey even though we had only booked as a normal height vehicle.
Now when we go though, we just book as a tall vehicle, just to be safe...
Have seen cars without roof boxes trying to stay with friends with boxes turned away from the high vehicle lane and told to go in the normal lane.

It all depends on whether you will fit within the height limit, which I think is 1.83m. A normal car with a roofbox may do so, a 4x4 or people carrier, which stand at about 1.8m in their cotton socks, definitely won't.Always booked as a std car, never any problems turning up in the CRV with a 'box on and bikes on the back. As said, they just direct you into the high vehicle lane, and into a single decker carriage.

Yep, they really do seem to have a slick process generally - presumably having realised that it's better to just get people on the train and away rather than stand around arguing about whether its an extra £2 for a tall vehicle or to go on an earlier train.
