Times Square is just too busy and would recommend a visit but then get out of there. I've been to NY numerous times and I stay well clear of there during my latter visits but then again, I love the Lower East Side which has a scaled down Camden Town vibe to it. Whats the beef? Too noisy? Tourist trap?

The W Hotel at Union Square is meant to be nice and the great thing about the area is that it's not the biggest of tourist traps. I stayed near there at a cheap hotel (shared bathroom) and I loved that it's more residential than touristy but still easy enough to get around.

I wouldnt want to (and didnt) stay in times square. its is essentially a very busy junction, with lots of big lights/ tv's, tourist shops and chain restaurants. Dont get me wrong you'll want to go see it, take some pictures, maybe even start/stop a tour bus from there, but i dont think its a great location for your stay.Whats the beef? Too noisy? as someone else mentioned- stay somewhere that you want to be for the night time rather than the day. its a lot easier to be moving around, getting on/off the subway getting sweaty/ dirty doing tourist type stuff during the day, than doing that to go find a nice place to eat/ drink at night.
we stayed in 'dream downtown' which is in the meatpacking/ greenwich part of town and loved it. lots of nice bars/ places to eat, great links for the subway to get all over manhattan. plus points- the hotel had a roof top bar/ night club and also a roof top pool which was amazing for a quick dip in/ lazy afternoon in the NYC summer heat!
For me personally, the further south the better as I absolutely love it down there. Great restaurants, dive bars (aka pubs) etc. Not taking anything away from further uptown but it can seem overcrowded and tiring. Obviously you have Central Park which is fantastic but I mostly spend time below 17th Street/Union Square.
