If you're going on a budget, think about the Youth Hostels, and think about booking soon. I've stayed in a few, and they're been reasonably cheap, comfortable, fairly clean, and the people at the (make it yourself waffles) breakfast have all been very friendly.
You will probably be able to book a 4 bed dorm for the lot of you for quite a bit less than a double room in a hotel. Most of the ones I've stayed in have an en suite per dorm too, so no sharing the facilities.
Since there is sooo much to do in New York, you just need somewhere to sleep, so a fancy hotel is a waste of money. (All in my humble opinion of course.)

Came across the above, and it says they have apartments for up to $179 a night. They may well be worth a quick ring to see what that covers...
Some of the hostels are just old hotels anyway. You could go for two private rooms, seemingly up to about $100 a night each.
I'll stop pushing the hostels now, and let someone else give you some ideas!

- Statue of Liberty
- Times Sqaure
- Central Park
- MoMA (very good but very busy - get there early!)
- The Met
- Museum of Natual History
- The Frick Collection (my personal favourite of the art collections)
- Go up the Rock at night
- Wall Street
- 9/11 Memorial museum

I'd go for a hostel - they do tend to have private rooms, which is always good, and it'll be a much "livelier" experience which I'm sure the children will love.

Was where I stayed the first time I went. It was nice because it's in a completely un-touristy area of Manhattan, so there are lots of "normal" shops around. It's still really close to the subway though.
