I'm guessing you've got the leather heel tab on your pair - I had the very same issue with my first pair of Samba Super. You can keep wearing them and hope they break in (they should, but it might take a while), knead the heel tab with your hands and try to soften it up that way, or do what I did: rub a dry bar of soap against the inner lining of the shoe.They have mullered my achiles heels - i've got large bloody wounds on both where the buggers have rubbed.

Trust me, it sounds absolutely idiotic but at the time I had basically given up on wearing them as every wear brought misery down upon my Achilles heel. Worked pretty much instantly. I don't know how it worked, or why, but it did and might be worth a go in your own case. Sounds about right that you'd have the same issue with the Superstar, as the heel tab on it is relatively high too.
It may also be worth knowing that, in the past at least, the Stan Smith was known to have a relatively long break in period. I haven't bought a recent release but it's entirely possible that the leather is quite stiff.
