Just tell her that messaging you every two minutes is annoying and could she stop doing it please. Nothing to do with how much you like her, you just find the constant messaging a pain in the arse.

I have a secretary that does this (not constantly messages me, doesn't talk to people)

Any time she has to talk to a customer or a supplier she'll E-Mail them. Then when I ask the next day what their reply was, she'll hide behind 'they haven't answered my E-Mail yet'. So I then have to tell her to call them, every bloody time.
