Car Audio: 4 channel input and I need to add two sub outputs

With the absence of an audio forum I thought this was the best place to but this.
I have an E60 BMW 530D with a standard stereo set up. Blaupunkt offered a Plug and Play amplifier and this added to a special wiring harness allowed you to upgrade the stereo system, and apparently it’s a very worth while upgrade.
This amp is now no longer available which only leaves me with the option of using another make, which isn’t PnP. My question is:
The standard stereo has 6 speakers, 2 sets of mids front and rear, and 2 6inch subs under the front seats. These subs are in series with the two front mids, which doest sound efficient but that’s what they’ve done. How do I add a regular amp to this set up? I assume I need a 6 channel amp, but I will only have four inputs from the factory stereo, is it just a question of piggybacking one of the channels to another input to get the amp output?
I have spent days reading on the net about this, and I am just confusing myself!
