Phoned the DVLA when I realised I hadn't had a reminder about a month after the tax expired (car was in storage) and no one could find the V5, it turned out the address was slightly wrong. Taxed it there and then over the phone and the corrected V5 turned up a couple of days later

Still confused, if the dealer gave you a V5C/2 number acceptable for input it must be from the V5C from before you owned. If they had registered it to you the number they hold would have become invalid
I suggest you pursue the matter with the dealer
