Common problem it seems. My spare key fob (2003 Boxster S) wouldn't work, discovered it's battery was down to 2.7V. Replaced it with a fresh one but although it flashes red when pressing the buttons, the car will not unlock or lock if unlocked with other fob.

A search suggested locking and unlocking the driver's door without opening it but this did nothing. Actually, I think that is the procedure if you haven't opened it for over 5 days. Does it need reprogramming? I've seen a few websites offering a 'repair' service for £60 ish but I'd live with one key if I have to. My last car only had 1 key for 3 years, and it was a Fiat, not known for electrical sturdiness.

Try inserting key and unlocking door. Then press unlock button on key while it is still in lock. This should re synchronise the key with the alarm.

If that don't work, put into ignition, switch on and then press the open button.
Key out and see if it locks/unlocks.

Thanks for the suggestions. I tried both and it still doesn't work.

If I unlock using the 'good' key, I can start and run the car with the spare so the chip in it is still recognised. But the remote buttons don't work to open the car or disarm the alarm. If I unlock the door with the key manually and open it the alarm goes off, which it should I suppose. frown

I am not sure about the formal re-syncing process but I used to unlock with the bad key in the door.
Then before too much alarm - put it in the ignition and turn the car on fully.
The alarm should stop, I think.

Then turn the car off and then the electrics back on (don't fully start the car) - repeat a few times - don't take the key out.

Then with it still in the ignition - press the unlock/lock button and the car should lock.

Then check it works.

I never worked out the exact process but essentially having opened it with the key in the door - putting it in the ignition and wiggling it a few times usually got the remote working again.

Good luck because otherwise it's £75 from a dealer I believe.
