We left Leeds soon after 10 but knew the A64 was a bit of a nightmare as some friends from York were also on the event so we took the same route as you and arrived at Cross Butts shortly after 12. The group that took the official route arrived about 20 - 30 minutes after us. A64 will always be a problem on a sunny summer Sunday so I agree a different route would be better but taking a large number of cars on narrow country lanes would bring it's own problems

Up the A1M as far as the A168 to Thirsk then A170 through Helmsley to Pickering then A169 to Whitby. No narrow roads and nothing like the congestion on the A64. Or instead of A169, turn off at the Blakey road, over the Moors, and pick up the A171 to Whitby.
