To update this, I ran the car again but in 6F this time and got more or less the same results as before.
I took some logs while it ran on the dyno, 4th gear.

What's that strange peak and trough on the red trace between 5000 & 5500?

I'm not sure, I can't match the logs to the individual runs unfortunately and I couldn't tell you what would cause that.

A similar strange one on the green trace too at 2800.
