1.9 TDI Stuttering Problem

Long time lurker here in need of your help...
I've recently changed the tandem (/vacuum?) pump on my 1.9 golf TDI as it was slowly leaking diesel. After it was changed the car took a while to get started and once it fired up, ran very lumpy. After a few minutes this cleared and it started idling smoothly and revving well.
However now when I am in 4th/5th gear going around 40mph+ it stutters as I accelerate. Could this be due to air in the lines or a deeper issue? It doesn't appear to occur when in lower gears and accelerating.
I appreciate any help as this is driving me crazy!
