Alarm/Central Locking Problem

Morning all,
After having my battery run flat the other day my key fob has ceased to work. I can get the car going by by-passing the immobiliser to get the fuel pump working, but the alarm light flashes on the dash constantly and the central locking no longer works. I suspect if the siren worked it would be sounding but as that has also failed there is no audible indication that the alarm is going off (perhaps a good job for the neighbours sake).
I suspect that the alarm and key fob need synchronising, has anyone else had this problem and/or synchronised the alarm and key fob. In the interests of security I can be emailed off line with instructions on how to do it!
