Personally I'd take the Aprilia. But thats just me and my previous experience. Aprilia fitted me better. Engine/handling/brakes was all very similar. I think the Aprilia looks better too.
FYI that Aprilia isn't a 2006 Factory. They were updated for 2006 and should look like this

Gold wheels/gold frame and updated motor/suspension package.
The only way to really decide is to test ride them or similar bikes and see which suits.

factory gets my vote, the looks and ride are great

A partisan opinion, but RSVR wins, despite the slightly questionable end cans. Very low mileage for what (as someone else pointed out) not an 06 model. Both will be lovely though so you wont be disappointed either way!

Looks wise, I have always like the RSV Factory. And I think the purple OZ wheels they have have on some of them look great.

Never liked the look of the 999, even if it is a good bike.

In yellow I'd agree although I quite like the 999 in red. Never ridden the Aprilia so can't comment on the ride, choices, choices...
