Internally protecting sills

My E34 BMW is going to need new outer sills at the very least.
The bit that's always confused me about sill repairs is when you are welding the new outer on, you are effectively boxing the area in- so how do you deal with the uncoated areas inside the sill which were stripped in prep for welding or where the coating has been burned off by the welder? Can these areas be painted or is it literally a case of filling the thing with cavity wax and hoping for the best?
